Problem solved.
Our master pages had <meta> tag in the <head> specifying UTF-8 encoding. We removed this tag to leave an empty <head> element and everything now displays correctly.

I've been in touch with Madcap and they have a server license for Flare at a reasonable cost. I will be following this up soon and this will of course allow me to continue using Flare on my laptop, in addition to my work computer.
