Thanks to both of you for the replies. For this project since most tables are already defined using a tablestyle, I stuck to Dave's suggestion. Removed td/th border in the general style sheet and created a different table style that was tweaked to suit my purposes. Works well so thanks :)

Just an update.. submitted a bug report and the official reply is that Running H/F variable set is only valid for Framemaker and Word outputs.

I'm trying to create a PDF output with a footer that goes <h1> <page number>. The h1 style is applied on the titles of each chapter. Each "chapter" comprises of one main topic file (where the h1 style is applied) and a number of sub topic files.

InDesign and Fireworks are able to produce interactive PDFs (at least according to their intro pages). But these are Adobe's own products. It's not a common function I believe.. rarely do PDFs need to be interactive anyway so I wasn't holding much hope on madcap supporting it.
