It's won't be updated every time the file changes, just the first time you accessed an old Flare V9 file from Flare V12. I don't know if this would work, but there is a z-index property you can set in CSS. This specifies the order the layers of your content are stacked in. I agree. I don't think Flare should change topic content unless it's a real content change or a real style change. There's MadCap:lastHeight and MadCap:lastWidth in the <html> tag too that get changed on occasions. This makes it very hard to identify genuine changes that will be replicated in output...
