UPDATE - Tech Support confirmed this issue is caused by a Bug. A Bug Report has been submitted. Oh bother! Disappointing but relieving that it wasn't something we had done #stilllearning

A screen shot would be useful, just to clarify if you mean the actual menu or the drop down level menus. Just updating this post in case anyone in the future has similar issues.
Great news, issue resolved following consultation with our SOE team. it was an internal IE11 policy that was causing this problem, PHEW!

Update - found the cause of my issue, a missing table start tag, don't ask me how it went missing but I'm just glad it's fixed. Phew! :D
