I can answer my own question! I discovered the relevant setting in the 'HTML5-Top Nav' skin: Styles tab > Top Navigation > Top Navigation Menu > 1st Level > Background.
I swear I had already checked there previously but obviously not. Doh!

I'm hoping someone can help with a space issue with dropdowns. (I'm running Flare 12, BTW).
