I thought I'd post the solution to this behaviour: It turned out that the header logo graphic was in a separate SVN repository to the main help project. I thought I'd update this topic: The tool that worked best is called Mass Image Compressor. On a trial run it reduced a 300Mb image library of mostly png's down to 100Mb. Some of our users can't have internet access, so we install our software to their desktop PCs from a DVD or USB drive. The help (HTML5 Tripane skin) is part of the install as a zip file. The installer unzips it and puts it in a help folder so that any help calls from our software can find it.

Thanks Psider, that worked. I added sans-serif to the font-family in the CSS for tables and MainStyles and it now renders ok on both Windows and Linux.

Thanks for the tip about turning off Insert Mark of the Web: I had the same problem as the OP with links to PDFs not opening in IE (but they did work in FF and Chrome). Now with Insert Mark of the Web = unchecked links to PDFs open in all 3 browsers.

After some thrashing around I solved it by myself! I just need to save the Target name with the desired output folder name e.g. Target = WebHelpApp1 saves it in the folder /WebHelpApp1. Now they all have different, non clashing, names.

Thanks. I did try with tables, but couldn't complete the task over 2 hours. Then after sleeping on it and starting from fresh this morning I got usable footers after about 20 mins with tables. Now onto making custom formatted ToCs & LoFs...
