Some of our users can't have internet access, so we install our software to their desktop PCs from a DVD or USB drive. The help (HTML5 Tripane skin) is part of the install as a zip file. The installer unzips it and puts it in a help folder so that any help calls from our software can find it.

I've just encountered this same issue - the dev team and product owner would rather the /subsystems folder have a meaningful name in our HTML5/TriPane help system. The merged projects are all small apps, and they'd like the folder to be labelled /apps.

Thanks for the tip about turning off Insert Mark of the Web: I had the same problem as the OP with links to PDFs not opening in IE (but they did work in FF and Chrome). Now with Insert Mark of the Web = unchecked links to PDFs open in all 3 browsers.

After some thrashing around I solved it by myself! I just need to save the Target name with the desired output folder name e.g. Target = WebHelpApp1 saves it in the folder /WebHelpApp1. Now they all have different, non clashing, names.
