I contacted tech support about this issue and after looking into it they confirmed that this is a bug in the word output. For those interested, the bug number is #32269

Word Output mini-TOC different from PDF

Hi guys,

For a particular section in my project I had had trouble getting the TOC and mini TOC to appear the way I wanted them to. I accomplished that for the PDF guide; however, now I am trying to make Word Output and I would like it to look the same. But I am again having trouble with the mini ...

I tried wclass's suggestion in editing the running H/F variables as I think this is the key to getting rid of that error message, but how do I know what to put there.
I didn't originally create this project, so I'm not sure how it was setup initially.
