PSider — interesting, thanks. I've overcome my problem for the time being per my workaround, but it'd still be good to see if your hypothesis works out. If I find time to give it a proper work out I'll report back.

I've seen this error quite a few times now. Up until today my method of recovery was to rename the local project folder, clone the remote from the last commit+push, and then compare files to recreate the changes I'd made locally since the last commit+push. This gets old fast. I tried something else ...

Anyone? I would love to get hypothes.is working with TopNav and I have a feeling that this is not an insurmountable problem. Can someone with more knowledge in this area confirm or deny, and Ideally post the required steps/code?

With DITA you can 'chunk' topics together as a single page in the output. It sounds like you want to do a a similar thing with Flare. I might be missing your point, but surely no special processes and effort are needed to archive and manage the content itself since source control does that for you? (Unless you're not using source control?) Managing version history of the content and/or targets though... this does seem to be tricky...
