You could always rename with a number as a prefix. Seems like alot of work.
Myself, I use numbers on my topic folders so at least they are in the same 'book' order as my TOC. For example: '10_Front Matter', '20_Intro', '30_Using', and so on.

Anyone figure this out? What about:
Generate PDF from Flare
Use Acrobat to save to Word (File\Save as Other\MS Word)
Use InDesign Place to add the Word doc to a text frame (File\Place)

Seemed to work for me...
