I ended up exporting the target via project; do that for other targets.

I had to do exactly this the other day! You have to reverse your thinking and instead use the import process.

This is something at the edge of Flare's capability. (There are a few things I would choose InDesign for... despite 8 years using Flare as my main, and sometimes only, tool.)

How have you inserted your sub-TOCs? I have LOADS of them in one of my mega-projects and the breadcrumbs all work spiffingly, even when the sub-TOC is imported from another project.
