Turns out everything wasn't being successfully published to the destination, so the files on the VM were pointing at 'localhost' when inspected in the browser and not the VM address. Thanks Dave, I'll look at that CSS solution to master pages. I do use a handful of different master pages in my projects for long instruction sets vs pure concept, etc.
I think I will try and use snippets to solve my problem. I don't care where imported resource files go.

I don't know if it's of any help bunnycat, but in GA I have my View Settings > Query Parameter field set only to 'q,highlight'. I also choose to strip these out of URLs.
