Probably Flare just didn't clear out any internal dependencies to the audio file.
Close Flare. In Windows Explorer, delete the Analyzer, Output, and Project\Users folders. Re-open the project, and give Flare a few minutes to rebuild fresh Analyzer, Output, and Project\Users folders. Then rebuild ...
