I am suddenly seeing an origin repo in my MadCap Central instance. They share the same hash/ID. I tried removing it, then it re-appeared later in the day when I synchronized.
Any ideas why this is happening?

I didn't have the same symptoms as you (which is why I wasn't sure it would be helpful). This may be no help, but I've had problems with the context sensitive menu in the topnav output that I traced to bad links in the toc - the links pointed to the correct topics and worked fine in Flare (and in the top level menu), but they didn't render correctly in the side menu. If anyone is interested, I was able to find a solution. In the MadCapDefault.js file, line 591, is the PrepareSearchResults function. Before the closing bracket in the for statement for this function, I added this break statement: if (i==x) {break;} where x is the maximum number of search results.

If you have this in XML form from a database, could you not use XLST to filter/display the content as a web page? A web page within a Flare project, or something completely separate from Flare? If your idea is to have database/XML-driven output, then presumably your source data is not part of Flare...
