We've never seen that error. We use the Compare files tool in Acrobat without any issues. Here are our settings:

That's what I'm doing. For one project, I have 13 targets that go to separate subdirectories on Amazon S3. We set up the S3 instances as mapped drives on Windows. Each Destination is the directory holding the Help files. In the General tab of the Destination Editor, I put the location under Director...

Our SaaS app is hosted on Amazon S3 and I upload the Helps there as well. Is that what you're talking about?

We use Camtasia Studio (TechSmith) to record and produce the video. We also use Audacity for the audio and use that audio in the Camtasia Studio project.

Adding these comments as Annotations would work. Annotations would give you the edit date and creator as well.
You might instead consider using a Style for Comments as well as a Condition. Both suggestions would be visible in the XML editor.
