I did manage to solve my issue. I was using the 64-bit download of Java v7 u21, which doesn't work with Flare (v9.1). When I followed the link Rob posted above to download the 32-bit/x86 version (and redirected my JAVA_HOME env. variable in Windows 7), equation editor worked fine.

I ended up having a similar issue as originally described by heffevuna & planitDocs. I did attempt the solutions described by planitDocs and the only one that seemed to make a difference was to remove the XML declaration from the beginning of each topic. I've got something of a work-around for this. Mind you, it is not pretty. However, it seems to work for both print & on-screen in the same source.
1. Just use footnotes as you would normally for the first occurrence within a topic (or chapter, etc.? haven't tried that...).

I am also using Flare for production of Printed (.PDF) output in lieu of a DITA OT. It is certainly far easier to use for that purpose.
However, not being able to make use of the outputclass in DITA severely hampers this. I do hope that this is correctly soon, as I suspect they have already done ...

I ran into this problem, too, using Flare v5.0.1. I'm convinced that is entirely a systems resources issue, which can be both good and bad (and not to say that MadCap shouldn't work on a bug fix). For reference, I have a 2.20GHz Core2 Duo Laptop with 2 GB of RAM and a 2 GB paging file, running ...

I was under the impression that Flare deleted everything in an output folder before building a new set of the same. I do not manually delete anything prior to performing a build, though.

New Entries in DotNet Help Output
I have several help topics in my TOC which have Mark as New? set to Yes in their properties. However, this doesn't seem to show up in the compiled DotNet output. Is there another setting to get these to have a "new" icon? This is Flare v4.2.1 & Help Viewer v4.1.

Steve - Excellent question. I do and I should have thought to include that with the stylesheet section above. Essentially, this just sets the color to black to override the hyperlink style. - Jason
