I’ve run into a weird problem. In my Word output, a section break appears right below the TOC title and before the TOC entries. As a result, the subsequent pages of the TOC do not have the TOC footers, but instead, are picking up the footers from my first chapter.

If the first, you are best to set up styles in Word, then import with preserve Word styles and don't attach a separate style sheet, just let it create it.
That's a big limitation of Flare, and I wish I would have known this before purchase. I completely agree with you that being able to map list ...

Thanks so much for the tip on opening up the .fltoc in Notepad. After closely looking at it, I realized that the TOC proxy topic was merging with my first chapter because I had defined the threshold of empty topics at 50 characters. I bumped that down to 15, and now the master pages are behaving ...

Yes, I marked the Start a new section checkbox on the Printed Output tab. I'm stumped, as the subsequent chapters pick up the correct master page. It's like the first chapter of the book won't accept but the PDF_TOC master page.

It does turn out if there is a TOC in the document, Flare will use that to set up the TOC. So our work around was to add TOCs to all our DOCs imported by Flare. Although that took some work, it works quite nicely.

Losing TOC nesting on Word Import
Is there any way to get the TOC to auto generate based on heading levels? We are attempting to build a HTML Help project, and we are using Word as our source.
Each time we re-import our Word source files, we lose the TOC nesting. Is this something that needs to be rebuilt everytime?
