Two other thoughts...
The only connection between RDP and Flare is .net. So perhaps it is worth doing a repair on .net; also ensure you are on the latest v4.5.2.
Another idea worth considering is to delete the ..\Flare\ MadCap Flare V10.mcdat file and then restart Flare.

I should make clear, that one of the goals in whatever approach we use is to create one complete file that is easily distributed. We aren't willing to setup an elaborate structure of directories for the PDF files (or any other kind). Is converting to images my only option to achieve this?

Your suggestion to convert the PDF's to HTML is intriguing since they are text, lines and some basic colors, it should be possible. A lot would depend on the quality of the converter. Does anyone have suggestions on what software to use to do this? Any experience using them?
