1. In the target, indicate what error warnings you are interested in (like ticking boxes on the reports). So you can say Absolute links / links outside project are not errors.

IMHO, we use Master Pages (for Webhelp) and Page Layouts (for PDF) - pick them in your target, and job done.
You can also specify different Master pages than the Target Master page, through the stylesheet in the html category.

Adding myself to this list as well.
As syncing with SVN through flare takes approx 15 times longer than through Tortoise (and makes x number of additional calls) - any large project needs to work with Tortoise.

I do as well - sometimes you can't easily see the results.. Generally have given up Analyzer for Flare reports (sadly, Analyzer 5 doesn't seem to fix Analyzer 4's most gratuitous problems) - so haven't found a solution either.

Yes, you can open it in Notepad - but I don't find that particularly useful when there are multiple issues, for multiple contributors to sort out. It would be much better to be able to just save it as an .xlsx or .csv
