For software systems, I pretty much despise the clinging onto PDFs for user help. They're pretty restrictive compared to what I can get done in a browser in terms of content type, navigation, interactiveness and attractiveness, and PDFs (or any document format) are usually read on-screen anyway.

Have you tried deleting the \Analyzer, \Output and \SourceControl folders, if they exist, and also \Project\Users? There's nothing in any of those locations that can't be recreated, but the old location may be cached somewhere there.
