I have installed 9.1 and don't have and significant problems, just a few Perforce bugs fixed.

I'm a Perforce user, not a Visual SourceSafe user, but have you tried selecting your \Contents folder, right clicking, then selecting Source Control > Refresh? Then do the same with the \Projects folder.
With Perforce, you always have to say "no" to building the cache, or Flare hangs completely ...

When you change the margins, do you see the changed margins reflected in the page layout in the Flare editor before you save (you should), or are they not changed in the editor view at all?

I have three web outputs, and I ended up using separate alias files for two reasons, but only one CSH file. As Dave says, the extra entries in the CSH don't matter, so long as the version of the help that doesn't include the associated topics doesn't try to use the corresponding identifiers.

Sorry, can't help, only to confirm that I have noticed a problem with MadCap|dropDownHead too.
I've not tried :hover, but I couldn't get :visited to work although MadCap|xref:visited does work as you would expect. I'll report a bug when I get a few minutes.
