I tried building with an increased Maximum Chunk Size of 100000 and ALSO decided to leave Partial Word Searching enabled (and set to 3) to see what the result would be, and...it worked. The items that were previously not found are now picked up. There must still be a bug ...

No jQuery in my project either, just for reference.

I've tested PDF Stitching on my main project and, in web-based outputs, it doesn't really add anything as far as I can see.
The PDF content does not get picked up by the search and I was already able to include PDFs in the TOC of my help, so there is no real change.

I've encountered issues with cross refs in PDFs before and the quickest workaround for me (which may sound mad) has been to open the .doc files in Open Office "Writer" and click on the PDF icon.
Fast PDFs generated with working cross refs!
