Nita, this just occurred (3x since upgrading to the v11 branch) in my Flare v11.1.
As per the earlier suggestion, I will first remove everything below /Analyzer and /Output (and if present, everything under /FileSync and /SourceControl), then reopen Flare. I will also post a ticket with MadCap ...

A full path to an external file makes sense to me - we use that to point to general policies etc on a server and they are not relative once the project is built and published.

I thought I was being clever by using the system variable Level6 (First H6 on page), which is an unused header. I set it up with a small font and white text (so it was 'invisible') and I published... it worked, I could now control the page header in sub-sections!

I am becoming quite frustrated over this.
The impression I get from MadCap is that they seem to consider git support done/checked off their list of supported featured. In reality, most organizations use (or should use) git with SSH enabled.

My HTML5 target builds went from about 1-2 minutes (with Flare 10) to 5-6 minutes (with Flare 11). Same project, no major changes, just topic edits here and there.

Update: I restarted Firefox with a clean profile... favicon worked! 
Shut down and restarted Firefox in my working profile and found that the favicon now appears in the tab. Problem solved!
Update 2: Definitely a workstation/browser-side issue.

Favicons get cached by the browser. I suggest clearing the cache and trying again. Only then it is possible to make a verdict. It might have worked for IE11 because that is typically the browser that people use the least.

IMO, your client is missing the point of the online docs (which was my original problem, too!); they were never meant to be duplicates. If they want an exact match to the print version, then publishing the doc as a PDF converted for web viewing (Scrib style) might be all they require. Flare's HTML ...

autonumbers in HTML5 output for most scenario's doesn't sound like a useful addition. E.g. in your list you have the Figure 6-n, where I guess that the 6 refers to a chapter. HTML5 output isn't about chapters, so what will the number mean to the user? I can see some use in numbering ...
