I'm outputting to PDF and using v9 of Flare.
I have a TOC built for PDF output. One of the topics is a title page. After the title page, I have the printed TOC topic (with the TOC proxy), followed by other topics that make up the actual documentation.

Figured it out!
In the master stylesheet, I switched to Advanced View. Then, I opened the MadCap|glossaryProxy, MadCap|indexProxy, and MapCap|tocProxy. I set each border > border-top-style to "none," and this removed that border line.

When I remove the div.GlossaryPageHeading border, I actually get the second output where the border under the C is actually removed instead of that middle border. There currently is no border set for the div.GlossaryPageTerm tag.
