Thanks Lydia. Just to clarify, do you mean each PDF has its own destination? Or you have a single destination which you are reusing for each published PDF? If it's the latter, how do you differentiate the published PDFs to different files? (Published not build files)

Ok, I found the solution. After a search through the forum I noticed someone had a similar problem. It was due to "Use TOC depth for heading levels" being checked in the Advanced properties for the target. I unchecked it and bingo!

I just checked the pdf_manual target and it wasn't set to BookStyles (it was default). I changed it and sadly this hasn't fixed it.
