Stripping out the auto-numbering created by multi-level list styles is super important. I also remove the header/footers. Yeah, this is definitely a bug I think. The PDF and Word TOCs should match. What I'm suggesting is just a workaround.

No problem! Good solution.
For what it's worth, I suspect that your difficulties deleting the PROPS file were directly related to the cause of the original problem. I think TFS was retaining a previous version of that PROPS file and was sneaking it back in secretly somehow, messing things up.

Try using the XML multiline comment tag inside the script tag. Javascript should ignore the comment tag and it should hide the offending line from Flare.
