I believe that the advice given in D2H's documentation (see especially step 8 in

resolves your original problem, means moving a project to another colleague should work with it.

the dialog "templates and addins" in Word has a checkbox below the field where you change a document's template (see attached screenshot). THIS must be UNCHECKED. Actually, I remember situations when this checkbox seemed to ignored. You may also modify the D2H template to fit your needs.

I suggest to create a pdf with Flare. Then add a link to it in all topics, probably by inserting the link into a masterpage, and use this masterpage for your online-target.

I am not a Flare expert, and I haven't tried myself what I assume:
I would expect that adding "What" and "is" to Flares stop word list should help, at least when search is not entered with quotes.

Just to add the answer I got from MadCap.
Version 2017 is an update or upgrade of 2016r2. While 2016r2 was installed as V13, version 2017 is V13.1

Actually, I don't assume it's wise to move the js-folder*. It is necessary for a lot of project specific links, e.g. to create the links to "next" or "previous" page, at runtime.
If you want to move the themefolder and the css folder you may need to find alle links that ARE in the js folder ...
