If you want a heading level 2 (and lower) to behave like normal text, please set the style type to 'Body text' as follows.
In your D2H project, click 'Project styles' in the 'Project' tab and select Heading 2 of the paragraph styles. In the middle you wil find the drop-down list 'Styles ...

You might want to check your 'Print hidden text' option in Word. In Word 2010 its in Options --> Display --> Printing options.
Because generating PDF uses Word and 'print' the document to PDF, these settings will influence the output.

I would suggest to make a copy of the project for testing purposes and split its source document in at least 10 separate documents. This way, you can determine the place of the problem more easily.
