Thank you for the replies. I'm pretty familiar with Flare so am comfortable setting up the project and topic structure. Although I will review the Flare guidelines to make sure I'm up to date on best practices and the newest features.

Hi Dave. I wasn't entirely sure a straight js copy from one build to a different build would work, because I know 0 about how js files work. But I will try it both ways, and if a straight copy works that would be fantastic.

Just found what looks like TOC text I can edit in one of the chunked js files. I had not checked the chunks, nor do I know anything about chunks, but here we go.

I had tried looking in the js file to see if I could update the TOC manually, but in Notepad it didn't show any TOC data so assumed I was wrong about it being there. I don't know anything about js really so will have to look in to what can open and edit those files. Thanks.

Thanks for the replies. I can't use Publish because we have file names that are too long thanks to some heavily nested content folders and really long file names. How to copy updated TOC file to HTML5 output
Moving my built project to our servers takes 10+ hours. So I need a way to copy only a few locally-updated and built files to the server output. Not a problem with topics. But I can't find the fltoc file in the output. How can I copy an updated TOC to existing output?

So I just stripped all conditions from all top-level folders because I want to set exclusion conditions at the topic level only. Am taking this up with MadCap support rather than post screenshots of our app here. Will update thread with final outcome. The project is pretty large with a complex structure I inherited, so a little hard to find specific topics that are correctly being excluded. I still see no reason the build is including these excluded topics. I have one condition in the topic properties and it's only the exclusion. Target is set to exclude that condition with no overriding include condition. I looked at the topic code in text editor and find nothing that would cause it ...

Found it! Advanced target setting: "Exclude topics not linked directly or indirectly from the target" was checked in the offending target.

Good question. It's HTML5. I have two targets that are virtually the same but for one conditional tag that excludes certain topics from one or the other. Reasons topics might be missing from output?
I have a few topics that are missing from the output after I build. Have checked condition tags and target settings. No obvious commonality between the missing files that I can see, other than they are built with the same target. What are some other reasons topics might be missing from output?

Well that works, sort of. Not so well if topics have multiple search tags and the tag you're looking for isn't first, alphabetically. Will have to work that out via exported file I guess.

So, file tags. The report I create does not sort by file tag. It sorts by topic, which is not useful. I want a report of just the topics that have a specific file tag. See the advice to export instead of report, but not sure what is meant by "open the File List". My project file list/folder ...

This help project was rebuilt from output after a previous author deleted all of the source files. And before that was maintained by many different people and then by no people for a long time. I'm just trying to keep it alive and halfway usable while I build a new one. It's complicated...

Unfortunately the only heading style in these topics is applied to a generic string like "Topic Help", which is also the topic title. This is essentially what's causing the mess in search results. Pages of "Topic Help" listings in the search results. So it doesn't seem that using existing headings ...
