Yep, it's really up to the author (not Flare) to tidy up unused topics.

If you know that all of your topics are H1 or H2, then in the Print Support in the stylesheet put a page break before, that way each H1 or H2 would start on a new page

When you merge projects, Flare doesn't merge the alias files from the sub-projects, so CSH calls to these sub-projects don't work.

Unfortunately the div block needs to be in the topic (as it contains 'see also' links).
Using a condition tag to exclude it from the Word output would work ok, but then I'd have to apply that to all the 4000+ topics.

But it seems a bit odd to start a new page for every topic, regardless if it starts a new chapter or not...wouldn't it be more useful to specify to start a new page on every H1 and H2 for example?

To see the filename, just hover the mouse pointer over the image.

It does sound like you've either got the target output folder or publish destination folder set to your working project folder. If you have done this then you've overwritten your working topic files with the output files (and I hope you've got a backup from before it happened, otherwise you're ...

That's pretty strange, I wonder why Flare generates glossary files for projects that don't include a glossary?!
Anyway, I don't think any settings in your stylesheet are affecting this. It's my guess that the difference between your projects is down to your master pages, or possibly your targets ...

Just a tip... if you want all the items in the list to use the same bullet, then it'd be a lot easier to set up your bullet image in a class ul.Check .
