I am finding problems with CPU usage as well. After working for a while, when i open another topic, my CPU usage for Flare goes to 25% and freezes Flare for 3- 5 minutes.
I'm using Windows 7 Professional 64-bit SP1, Intel i5CPU 750 @2.67GHz, 8GB RAM.

Is it particularly important to rename the files?
I guess filenames are visible to the end-user in WebHelp outputs (e.g. if they check the status bar when hovering on a link), but it's not something I think most people would care about.

I hate to suggest a manual solution, but the simplest means I'm aware of is to spend an hour a day for a few days and do it manually. It's soul-destroying work, but 400-500 isn't too bad. Maybe a week or two at an hour a day. And bonus: Flare will then maintain all of your links.

Did you zip them using WinZip (or any other such package, like 7-zip, etc.), or did you use Flare's built-in zipping? If you used Flare's built-in zipping, simply double-click the .flprjzip file and Flare prompts you for the rest.

Occasionally, I get freezes for a few moments (especially with my huge project), but mostly, it's fairly smooth. The file is in the KB range, and I don't believe it gets downloaded with the WebHelp -- it just sits on the server. I don't really see any problem with it for WebHelp. Yes, Flare could look at the timestamps on the server files, but I don't really think it needs to.

I have a project with about 600 images (and nearly as many .props files), and it still opens in about 1 second for me. I'm pretty sure it's related to the Remove Stale Files option; because if you publish the same target twice then normally nothing is uploaded the second time, but if you delete the zip then it will upload everything again.
