I'm having this same problem (using Flare V8.1 on Win7 x64), but only with IE10.0.9200.16750 which I think the most recent version. Earlier versions of IE10, or IE8/9/11 display the styles/images as expected. My CSS and images are all within the source project.
I'm trying to revert back to CHM due ...

Search filters in merged WebHelp...fixed in V8?
According to MadCap support, fixed for HTML5/WebHelp 2.0, still an outstanding issue for other WebHelp outputs.

Re: Broken search result links in merged HTML5 output
Workaround from MadCap support:
1. In the child projects on the target's Advanced tab, disable "Do not use "Content" folder in output" and republish.
2. Republish the parent project.

Broken search result links in merged HTML5 output
A couple of weeks ago, I went through the process of converting my company's internal KB to HTML5 to show off the new search result format. I don't recall having any issues with the search results links at that time, or changing anything obvious that could be attributed to this, but now they're all ...

Re: showing the table of contents along with the search
Unless I'm completely mistaken and/or there's some sort of very involved hack of the code, you won't be able to accomplish that in the WebHelp in version 7 or earlier.
However, in version 8, the new HTML5/WebHelp 2.0 output displays the search results in the main content area, keeping the TOC ...

Flare Project Linking, External Resources, or Door #3?
I'm trying to figure out the best way to handle this situation (in V7). If I'm missing some functionality or other workaround you have successfully implemented, please chime in.

Re: Search filters in run-time projects
After running into this a couple of months ago, I think (if memory serves) I tried removing it from the Advanced tab on the Target first, but that didn't work. So I deleted the search filter set and that removed the drop-down list.

Re: About Box still making my life miserable
I too have never had an issue with the functionality working using a separate image, so hopefully stephgl's suggestion will work for you.
My problem with this functionality is with how intuitive/useful it is(n't):
If it doesn't look like a link (I'm assuming that for most people it doesn't) and ...

Re: Search Filters
It's not a really tip or trick, but there's a bug with filters in a merged environment for V5 and possibly V4.

Re: Expanded, Google-like search results?
Thanks for the suggestion Ramon, but I'm in a strict SharePoint environment (i.e. even if PHP and SharePoint played nicely on the same box our internal policies won't allow us to install/setup it or swish-e), and I don't know PHP at the moment.

Expanded, Google-like search results?
Why have the WebHelp search results remained in the HTML Help format all these years? Seems like with the emergence Google and Yahoo, etc., it would have been added as the default or at least as an option instead of having to pay for/use a 3rd-party program like Zoom.
After all, it is Web Help. Why ...

Can't get search filters to work in merged envirnoment
I found/read a couple of other forum posts from more than a year ago, but I can't seem to get this to work. (I'm currently using v5, but this was also happening in v4)
I have a parent project, and on its home page, I have added a concept link for each of the subprojects. In subproject X, I have ...

Re: Javascript error and other issues in v5 WebHelp output
UPDATE: The refresh issue appears to be tied to a plugin I had installed (Xmarks for IE...hope there aren't any others that cause problems). Once I uninstalled it, no refresh problem.

Re: Change to WebHelp TOC hover/background color hack in v5
UPDATE: If you turn the new 'Condense JavaScript Files' option off in the Target Editor on the Performance tab, then the original hack of the MadCapToc.js file still applies.
(thanks to Rob in support for that)

I'm also having a similar problem when opening a MOTW-enabled site, and I was able to reproduce the remaining 2 issues in a newly-generated Sample WebHelp site.
Submitting bug to MadCap.

I have republished all subprojects, and there's no sign of the javascript error.
However, the load time exceeded 1 minute this time (after clearing IE's cache and restarting it), this time getting hung up on .../Skin/Toc.htm.
And the F5 refresh/blank WebHelp frames problem still exists.

Re: Javascript error and other issues in v5 WebHelp output
UPDATE: It appears that the javascript error is a result of the mixed v4/v5 merged project environment. I just published the master project with v5 and the errors for the other v5 child projects go away, but appear in a different form for the existing v4 projects.

Printing produces blank first page
If I print a one-page topic from my chm, I first get a page with the H1 only, then I get a 2nd page with all of the content (including the H1).
I have narrowed this down to the 'page-break-before: always' I have for my H1, but it's in the print medium section of my master stylesheet.
