Not odd, per se, but generally not necessary. Some people have multiple stylesheets when they have multiple customers and it's easier, organizationally, to keep different stylesheets for each customer.

I just tested it without using a master page and it worked. What do you mean that you opened the stylesheet associated with the popup topic? Do you have a different stylesheet just for that topic?

And make sure you get .NET 2.0 in that Boot Camp partition. Vista came with .NET 3.0, which I believe works with Flare. I can't remember if XP came with .NET, but if it did, it was probably .NET 1.0. Then I'd go with wclass's suggestion -- look at a working version of the hyperlink code and a working version of the bookmark code and see if you can notice anything different between the working and non-working versions.

Don't add it to the img tag. Image tags have to reside inside another tag, such as a <p> tag or a <td> tag. Which data are you worried about losing? Most project-related data is stored in the project folder, and uninstalling/reinstalling Flare doesn't affect that project folder. I seem to remember this being mentioned before, but I don't know if there was an easy solution. Instead of just hitting the space bar, try holding the SHIFT key down when you press the space bar. Instead of a normal space, it'll insert the code equivalent of a space. That might hold up better.

One thing you SHOULD add, is that Flare should be closed before trying to actually delete the projects off the local hard drive. The project directory was locked on my machine while I still had Flare open and wouldn't even allow me to rename the directory.

Yeah, those are named tags, kind of like bookmarks in Word. And you can use them as bookmarks in Flare. At a guess, I'd say it's instructing the cell to treat the content of the cell as if it were in a paragraph tag (<td><p>content</p></td>) instead of the default behavior (<td>content</td>).
