That script will work fine if you call it when you open your topic--it assumes all of the links are closed.
Calling the script from a link and checking to see if the drop-down is open or closed is harder, but I think it can be done. Let me take a look.

Do you mean the drop-down's icon (the default arrow that points right or down), or are you creating your own link icon that you want to change? In my test topic, the drop-down's arrow changes when you click the link. It should change for you, too. The code "clicks" the link just like a user might ...

You can open a drop-down using its ID or its position in the topic. Since Flare assigns the IDs when you preview a topic or build a target, I don't think you should use the ID. Using the link's position in the topic isn't perfect--you will have to change the code if you add links or even if you ...

No problem. I made a new script you can use to open all drop-downs from a link.
You won't need to use the onLoad event to call the script from the body tag, so you can leave it as <body>.

Definitely try the new TOC as a test. You don't have to add everything.
If the new TOC test doesn't change anything, Distiller or (possibly) Flare 4.1 could be the problem. Check to see which version of Distiller you have. I have 8, and it seems to work well. You might need to upgrade ...

How about creating a new TOC as a test? Try including a few of your "intro" topics and some of your chapter topics and building your PDF.
The potential causes that come to mind (in order) are your stylesheet, page layout, TOC, Distiller, and Flare. We can focus on each one till we find the culprit ...

Can you temporarily "turn off" the main_page page layout in your TOC (take out the chapter break) and see if everything appears again?

The "Use TOC depth for heading levels" option on the Printed Output tab is an interesting option. It reformats the headings in your topics to match their TOC level.
For example, using this TOC:
TOC book that links to Overview.htm
