I think it MAY be related to Partial Word Searching.
If you jump into your HTML5 target then open the Performance tab check the settings for Enable Partial Word Searching .

What if you stored the Library project on the server and not in source control? I've seen that recommended elsewhere and it's how we're implementing our GPL project.

There are two other tabs in the Project Import Editor. You may want to check the Removed Links tab - files listed here are no longer imported.

In SnagIt it's called Cut Out (it's not Crop - that's a separate function).

Have you tried copying the whole project to your local PC, updating the changes to see if it works, then pushing it back to the server? That may give you an indication if it's a problem on the server (i.e., don't always trust IT

@John: I got an email back from Madcap and they said to delete the Analyser and SourceControl folders and then let Flare v9.1 rebuild the cache. This seems to have fixed the issue on the one project I've checked it for. If any further problems arise I'll re-post here.

I haven't been able to do any tests with square brackets on my system yet, Horchata. Might be better to send in a bug to Madcap or to try it in a sample project first and see if it works there.

Just check your Exclude Non-Words From Search setting (see highlight on attached image).
To include angled brackets, etc. in your search, ensure this setting is unticked.

I'm only guessing, but I think QuadraQ is talking about opening one instance of Flare, and floating a file on the second monitor. Thus, when Flare is closed and re-opened, the 'same' files are all opened correctly - it's just that none of them are floating anymore.
