Open Windows Explorer to where MadCap Sofftware is located.
Do you have both V6 and V6.1 in there?
6.1 is a full install. If the Update did not find the original V6 msi file to uninstall it, it would then think its a new install and install into the new directory.

This issue was fixed in the update that just went live.
When you open Flare, you should be prompted to get the new update (Flare 6.1).
You will then want to do as Lisa stated and remove the Analyzer folder and allow Flare to rebuild it.
The errors should be gone.

Is there a chance the mc-heading-level is set to "0" in the style sheet?

IE6 is the Minimum requirement for HTML Help as stated by Microsoft.

In V6, there is a way you can tag topics with Custom Tags and then generate a report listing topics that have assigned tags.
In the Project Organizer -> Advanced folder, you can add your own tag sets.
In the properties of each topic, you can assign these tags.

Because of the Asian character sets, there were many issues in PDF outputs in V4 and in V5(although in V5 it got better).

I recall having the TOC set to "Binary" in the skin, the Title in the TOC will be displayed in the Search Results.

Wild card searching relies on the SQL being installed. The Viewer no longer requires the installation of SQL, but the search funtionality will not work as fast or with wildcards.

Try switching the editor over to Layout(print) or Layout(web) to see if the font maintains its color.
If it switches to Red, it was probably set in the style sheet or inline under that medium.
