How did I fix my problem? Should have shared that in my post earlier, but here it is.
I contacted Flare support, who told me to change the tag from <object> to <video>. I did that, and it worked. You can't use any of the settings within Flare that apply to the objects, but at least the .mov files ...

I've been working on getting movies into my help project and I'm running into a variety of issues.
The next one I have to deal with is autoplay. I don't want them to autoplay. I have deselected that option. The code even says MadCap:Param_autoplay="false", but still, they autoplay.
Ideas?

It actually works. The popup window is the size I want.
Next problem: The content inside the popup window is formatted for a full size window and does not wrap. There is a scroll bar that I can use to scroll across the screen, but I wouldn't have to scroll at all if the text wrapped.

Which target do you have set as the primary target? I suspect a print target. What happens if you make an online target the primary? You might also need to manually change the layout & medium displayed in the XML Editor, but just once, and thereafter those things should be set for you ...

It would seem to me an image that contains hotspots would be to big for a popup window. I agree with you that a related topics control appears misplaced. My advice would be that if you are using popups, do not link to anything from them.

Indeed that is the problem. I have to resize my images before setting an image map. I've got my work cut out for me because the software I write about takes up a lot of screen space.
