Not sure about V12, but I noticed that if one binds a Flare 11 project to Git, then Flare creates a default .gitignore file. That file contains:
.gitignore
Output
Analyzer
FileSync
Project/Users

Well I somehow resolved my own problem. But I have no idea how.
To recap, this was a very simple two-topics demo project I created for someone. I based it on Flare 11's HTML5 tripane help and deleted the template's default topic files because I didn't need any of them.

An HTML5 TopNav project's TOC does link to a second topic BUT a Related Links control's link does NOT link to the same topic.
