Figured it out: For no good reason at all, Flare was renaming my Images folder (and only the Images folder) to "images". Lowercase.
So I told it to use lowercase across the board and that solved problem #1.
Still unsure about the completion bit. Now it's telling me that 100% is not a passing grade ...

It does indeed sound like a permissions issue. Just guessing blindly, but do you ever run Flare with admin privileges? That would create file access problems.

Have you tried clearing your browser cache?
Happens to me every time I upload a fresh doc build. The old search chunks are cached and therefore a search won't find the new chunks. Ctrl-F5 and all is well. I can count on a few complaints about the search not working after every update.
