In your first screenshot you have things filtered on "My". Take a look at that filter and see what other options there are. (I don't have Flare open at the mo so I can't check.) That'll probably get you on your way.

Not sure what's going on here, but a default first step if Flare is misbehaving is to close your project and quit Flare, delete the \Analyzer folder and then re-open your project. I suggest you do your search and replace outside of Flare using a different tool. I use FAR HTML for that kind of thing. You can load all of your topics from all of your projects into FAR, and do your 20 searches. Would that help?
