Best practice for numbering figures
Since online help is not linear like a book, what is the best way to number figures? Or should I just use the caption for the figure if I reference it?

It depends on what you are trying to number...
I think you need to look at Flare's autonumber feature. It allows a numbered sequence to appear across topics, or continue numbering with large amounts of content in between without including the content in a numbered list. It can continue numbering, even if you have other numbered components that are excluded in a particular output. The numbering is applied by Flare during the build process.
As you say, you can also use the caption facility, especially if you are numbering one object (such as an illustration) only.
