This is for WebHelp. After creating a few glossary entries that show up in the accordion frame I've found that the font size of the glossary entry is larger than the other accordion sections (TOC, Index, etc.) and I can't find a way to change it in the skin as the others have (IndexEntry, TOCEntry). The default for TOC and Index entries is the size I want but the Glossary entries are larger. How do I change this?
Also, the font size of the Search Box is too small and I'd like to change that as well. Any ideas?

It's a while since I looked at this, but I've added a div.GlossaryPageEntry style to my stylesheet which is the container for glossary entries; if you set the font size for this it should solve your problem.
(I've also added the styles a.GlossaryPageTerm for the drop-down link style, and div.GlossaryPageDefinition for the definition text.)
I'm not sure if you can edit the search box text size in the skin; I have a sneaking suspicion it may be hard-coded.

For the search, you can modify the Search.htm file that's in the Skin folder in the WebHelp output folder. I generally modify it then make a copy of the modified file outside the project. When I rebuild the project, I copy my copied file to the output folder, overwriting the one that was just created.
If you're gutsy, you can modify the Search.htm file in the program files folder so that all your projects will have that modified font size. Make a backup of the file first, in case you ever need to go back to it. And if you reinstall Flare or upgrade you'll need to redo the modification. The file to modify is, I believe, in the C:\Program Files\MadCap Software\MadCap Flare V6.1\Flare.app\Resources\WebHelp\Default.flwht folder.
Make sure you submit a feature request at http://www.madcapsoftware.com/bugs/submit.aspx so you don't have to redo this step when you reinstall/upgrade Flare.

Thanks for the info on modifying the search.htm file. I noticed in that file in the output folder that the font size is set to 10px but there's no way that is shows as 10px. Once I changed it to 12px it looked much better. Very strange.
