Multiple Header Files & CHM Output

Is there anything wrong with having more than one header file? When I published the CHM of our Help the first time a few months ago I used the one that was already there and I ended up having to create more Header files and Alias files to get it to work when connecting the topics and the CHM file since some worked and some were broken or going to the wrong topic. Ever since, every time we build we get tons of the "Topic identifier delcared in more than one file" messages to the point of Flare giving up and not displaying any more errors for performance reasons. There are other errors too, though some of them aren't really errors (says files are missing that I know darn well are there for instance). We're coming up on having to publish the CHM again (quarterly while WebHelp is weekly) and I'm hoping things go much smoother this time.

This will be my second time to publish a CHM in about 10 years. They've said our CHM will go away eventually and I had hoped it would have by now...

Any thoughts? Tips?
