I'm publishing as I normally would and today I'm getting the following error message after all the files have been copied to my server I'm getting the following error message:
Publish failed: Permission denied (code = 3)
Anyone have any insights as to what this means? I'm publishing through Flare to a virtual machine running Apache to serve the help files.

I could be mistaken, but it sounds like you no longer have permission to write to your Apache server.
