Cannot delete Snippets

Some of my snippets are listed under Unused Content Files in Analyzer. I can verify that they are not being used by Showing Dependencies in Flare. I can delete in Flare, but the snippet still lists in Analyzer as being Unused, even though it is no longer a part of the project.
If I restore the snippet (from the recycle bin) and see it in Flare, then try to delete from Analyzer it still does not get removed from Analyzer.
What causes this?
I have logged off and on and forced a rescan from Analyzer.

I have a similar issue with removed identifiers and IDs in the alias file. Even when the identifiers are unassigned from Flare, then removed, and the topic is removed from the project, we get these errors.
