Flare 2.5 -> 3.1: Now No Images and Wrong Font

This is a strange one...

I started using Flare 3.1 (previously I was using version 2.5). Now, when our application launches the CHM it doesn't show any images and the font is different. I'm puzzled because if I launch the help by double-clicking the CHM in Windows Explorer it's fine. And if I look at it from inside Flare (using Shift+F6) it's fine. But when launched by our app it's hosed.

If I rebuild with Flare 2.5 it works no problem.
