master pages and page layouts

Shouldn't I be able to create a target for Word using Master Pages and a target for PDF using page layouts and two TOCs each using either the MPs or PLs?

The reason I ask is because when I do this I have a MP cover that seems to pull the PL main page.

Do you have two different targets and the Word target is set to use the masterpage and the PDF output is set to use the page layout (with masterpages being explicitly disabled)?

I cannot disable the Master pages, the section where that is done is greyed out. I read another forum on that issue and followed those steps and it is still grey.

I have two different projects. I have had to build one with no master pages and one with no page layouts. I have to be able to go to Word for government contracts and PDF for commercial contracts. When I build with two TOC's and two targets, that is when I have problems.
