Merge projects to Printed Output (PDF)

I am using Flare 7.0.1

I have a Master Project which includes reference docs (other flare projects) - the Target is Webhelp. When I build the output all works as expected and is fine, including the links from topics in the master project to topics in the subsystem projects and vice versa.

What is the difference (advantages) between including the sub projects as "Flare project and target..(for runtime merging)" and "External Help System... (for runtime merging)"?

When I compile the sub projects with a new target (PDF) and the master project as PDF the sub projects are not included and the links are broken, I have tried a work around of amending the links in the master project to the pdf file(s) but when I select the links in the output the other pdfs are not launched as I expected.

As always all help and advice will be gratefully received.
