I have 24 docs in a merged CHM help system that I have just moved into Flare 5 from HTML source files. When I built the projects, I put the topic files in a folder within the Content folder (Content\HTML). I have just learned that the developers needed the files to be in Content with no subfolders or the compiled help files don't work.
The problem is that these docs are long and I don't want to rebuild all the TOCs and fix all the hyperlinks within topics. I can move each file, one at a time, through the Content Explorer and update the links as I go (safest idea, but time consuming and tedious). Or, I can move them all at once in Windows and then have to fix every link in the TOC and the doc.
Is there a way to move 100+ topics at once in a project without losing all the links?

Yes. In the Content Explorer, click the "Show Files" icon (looks kind of like a calendar). This will split the Content Explorer vertically. In the right-side pane, you can do multi-file selections just like you can in Windows Explorer. I wouldn't move all the files at once -- maybe just 50 or 100 at a time -- just to be safe. It's been reported in the past that at around 100 files or so (may depend on file size), Flare will throw an error and either crash or you need to restart Flare to get out of the error. It still does the move and updates the files, but you're in an error state until you restart. But if you stick to smaller batches, you can still move a whole bunch of files at once and select the option to update links.
