Using Flare 5.0.1 with FrameMaker 7.2b to generate WebHelp. My FrameMaker book is linked to the Flare project.
When I made changes to the Framemaker files, then regenerated the WebHelp, all the HTM files did not get overwritten. Instead, new, numbered HTM files were created, one for every HTM file!
For example, instead of Metadata_Resource.htm getting overwritten, Metadata_Resource1.htm got created, and then later Metadata_Resource2.htm.
The solution was to delete all the files in the Content\help output\ folder, then regenerate.
It also doesn't hurt to delete extra .css files linked to your project.
It doesn't appear that Flare cleans out these files, and they are used as the basis for generating the final HTM files.
