Is there any way to flag conditional text (by highlighting it, underlining it, etc.) in final outputs? This would be particularly useful for troubleshooting issues with conditional text in the final proofing stage of a project.

There is a style called Madcap:conditionalText, so you could start your investigations there. If you add a background colour (or something!) to that style and then regenerate, that might help. I haven't done it myself but it's probably worth a go, and would be easy to put back again if that doesn't do the trick.

That isn't a style, it's a tag MadCap use to mark conditions in the topic source. Unfortunately, there isn't a way to apply styles with conditions - it's something a lot of people have asked about though, so put in a feature request and it might happen one day.

Please forgive my incorrect terminology, I'm still learning, and still very easily confused. (And it is in the stylesheet!) But I thought it might be worth looking at. BTW, I experimented with the solution ChoccieMuffin suggested. It works if you make content conditional at the character level but not if you make it conditional at other levels (paragraph, topic, etc.). In addition, I was only able to show that the content was conditional, not what condition(s) had been applied to it.
